The method for modifying the protein having a first specific bond site 21 and a second predetermined bond site 22 with a modifying substance includes a first step of bringing the protein 2 into contact with a first protective agent 1 specifically bonding to the first specific bond site 21; a second step of feeding the decorative substance 3 to the protein 2; a third step of dissociating the first protective agent 1 from the first specific bond site 21; a fourth step of bringing the protein 2 having passed the steps first to third in order into contact with a second protective agent 4 specifically bonding to the second specific bonding site 22, and removing the protein 2 in which the second predetermined bond site 22 is inactivated by the decorative substance 3; and a fifth step of dissociating the second protective agent 4 from the second predetermined bond site 22.
