Disclosed are a cell analysis chip (10), and a fluorescence detection system having the cell analysis chip (10) and a detection method thereof. The cell analysis chip (10) comprises a first reaction tank (1), a second reaction tank (2), a flow channel (3) and a buffer tank (4), wherein the first reaction tank (1) and the second reaction tank (2) are in communication with one end of the flow channel (3) by means of tubes; the buffer tank (4) is connected to the other end of the flow channel (3); and the flow channel (3) is of a reciprocating S-shape, and several well structures (5) are provided between two adjacent reciprocating sections of the reciprocating S-shaped flow channel (3), with each of the well structures having two ends respectively in communication with the two adjacent reciprocating sections. The efficiency of detection can be improved, and the requirements for multicolor fluorescence detection can be satisfied. The overall design of the system is simple, and both the sensitivity of detection and the working efficiency of the whole system are improved.
