Provided are a charging method and system, and a new energy vehicle. The charging system (100) comprises a first power source (130) and a second power source (140), which are connected in parallel. The method comprises: firstly, when a charging system (100) needs to be charged, determining, from between a first power source (130) and a second power source (140), the power source that has a smaller voltage; then, charging the power source that has the smaller voltage, such that the voltage difference between the first power source (130) and the second power source (140) is less than a first set threshold value; and finally, once the voltage difference is less than the first set threshold value, charging the first power source (130) and the second power source (140) at the same time. By means of the charging method, when the voltages of two power sources are different, the voltage difference can be eliminated, and charging and energy replenishment are performed on the power sources, thereby preventing the service life and safety of a battery cell from being affected by the generation of a circulating current between the two power sources.
